01 gs300 immobilizer problem

I bought a 2001 gs300. Have the original key and had a locksmith make a copy and program it. Engine cranks but wont start due to security light still blinking. Is there a list of ALL possible reasons for this? Doors do not lock or unlock with key fob. You can hear the actuators working but they don't actually unlock. The car sat for 3 months before I bought it and the Battery died. They put a brand new Battery in and it started once and ran then never started again. What can be the issue?

If it's anything like my GS it's worth trying putting the key in, turning to position 2 (ie ignition lights on) and leaving it like that for 10 minutes. Then remove the key, reinsert and try starting.

 on mine it was a transmonder amplifier its near the back end of the key cylinder pull the plastic ting around the  key hole it only looks like its part of the the dash also take the bottom dash out its a few 10mm, maybe a few Philips youll see a gold/brass looking skew on the underside holding in the amplifier, if youre haveing trouble finding it there's a red wire that leads to it from the vary front of the key hole from a black ring (it reads the key but thats unlikely what went wrong), once you remove the box you unclip both wires take it off the car and bend open the tabs, to open it. On one side theres 2 wires going in and on the other 5 going out idk why but the 5 wire side was oxidized to heck i put some new solder, and it went from turning on 0% of the time to 80%, the part was discontinued but i was going to go try find one from a junk yard, oh important when you put the electronics back into the box make sure its in the same orientation as you took it out other wise the wire wont reach.
